Mysterious hole in 1996 mustang gt?

Because it is the valve cover, that is probably where you pcv valve goes. A vacuum hose connects to the pcv valve. If this vacuum hose is missing or has an open end this would create a vacuum leak. A vacuum leak of this size will cause the rough/idle, etc. Check the vacuum line diagram under your hood and see if a line leads to that hole.
